Syncing iPad2

I have an iPad2 running JB 5.0.1. I had to do a restore and re-JB while I was on vacation. Now that i've gotten home and try to snyc w/iTunes, iTunes wants to replace all the apps which I manually installed using ifile and installous. is there anyway that i can manually remove these apps(or back them up) from the iPad and add them back into itunes so i don't have to re-download them and then re-add all dlc's?
