Installous > Settings > iTunes Sync set to ON.
Transfer purchases when plugged in with iTunes.

@Mannct: I don't think that stops it since I had the same issue even after the option was enabled.

@Chryma: What I did was enable "Remove MetaData" on installous, then reinstalled the cracked apps. It seems like from there is when it started syncing again with itunes. I hope this helps you too.

I got no issue when disable "Remove MetaData" but to disable it is better option as "App Store" won't show any application update.

Maybe you should disable auto sync in itunes, that will give you a lot more control over what is added or remove

This happened to me too...

When you connect iTunes to the computer - do not sync

Right click on your iphone/idevice on the left side of the screen and choose 'transfer purchases'

Once done then you can sync without deleting the apps.

I did this everytime before syncing to itunes and one day I forgot, but I didnt lose the apps - it kinda fixed itself :S

Exactly what he said. I always click Transfer Purchases before I sync..... unfortunately it makes it a two step process, but you keep all your Installous apps

If you got automatic sync it usually syncs so fast that you wont click the transfer purchases button in time, removing all non-transferred apps.
iPhone 4 32GB - Untethered jailbreak using Redsn0w
Please note that my advice may be incorrect.
