I think the "set up as new phone" method works because some setting is reset concerning whether iTunes should sync both app libraries based on either the iPhone's library or the iTunes library. For me, the iTunes library takes precedence over my iPod, so when they sync, my iPod's contents are modified to reflect what iTunes has.
I'm trying to find another way though that doesn't involve resetting my iPod completely.

Ok. For those of you who are willing to read a bit, I found the final solution that requires no resetting or reinstallation:

The Problem:

When iTunes first finds applications on your iPod/iPhone that are not present in your iTunes library, it prompts you to either transfer them to your iPod/iPhone library or remove them from your device in order to sync the two libraries.

Underneath the two options is a checkmark saying "Do not ask me again." I originally assumed the checkmark would save your decision to "transfer" or "don't transfer" (delete) for every future sync, but this is not the case. It works fine with applications downloaded from the App Store, but not with those obtained from Installous or other sources. If you selected this option, some of your apps will be deleted rather than transferred, depending on where they came from.
(Side Note: Prior to iTunes 8.1, both App Store apps and Installous apps transferred correctly when "Do not ask me again" was selected. This problem is fairly new.)

I am having the same problem. In the process of solving this problem, I know that it used to be that when I connected my ipod touch, iTunes would ask "There are are items on your device that are not backed in iTunes. Should I sync them?" It doesn't ask that anymore. I THINK that just once, I said "No" and now it doesn't ask anymore. Big mistake! But how to turn that back on? I've been looking - iTunes 8.2 (of course) on Mac. CAN SOMEONE HELP?
Problem with Installous Settings
REALLY, the CLEAN and DIRTY buttons in INSTALLOUS are TERRIBLE! And they aren't like my Mac. You would think that the bright one is the SELECTED one and the dark one is not. But I was using Weather.com's free weather app, and they use these same kinds of buttons. When you press something, it's DARK and it's SELECTED. It shows the category you're in on this weather app. It's the opposite of what you would think. So I think that the dark button is the one that's SELECTED in INSTALLOUS.
In INSTALLOUS, there is an even worse problem. Each button is like a toggle. So you tap a button and it's selected. Tap again, and it's not selected. That's VERY confusing! It should be that every time you tap the button it's selected. It should not change color.

this was when they updated itunes, and patched it so you couldn't sync the way that you where syncing

You probably have to reset the warnings by right clicking on your phone in iTunes then when it is plugged in it will give you a dialog box asking if you want to transfer purchases don't check the box and just click yes

Simple solution... Use AppSync, download your .ipa's to the pc and simply drag n drop to itunes.. syncs everytime..
Obviously you need to read how to install appsync to make it work properly.. in regards to the installation of a legit app prior to using cracked .ipa's that is..
